What would you do if you suddenly found yourself in the middle of a war? Teenager Amuro Ray sees his life shattered when war comes to his home. During the chaos, Amuro finds himself inside the mobile suit Gundam, the Earth Federation's new secret weapon, and he somehow gets it to work. Amuro and the other refugees flee their homeland on the warship White Base. This group of children and inexperienced soldiers will change the outcome of the war.

The events in Schwarzesmarken take place in 1983, the East German Army 666th TSF Squadron "Schwarzesmarken" (Black Marks) are a special-forces unit tasked with assaulting BETA forces through unconventional tactics; specifically, they target Lux and Magnus Lux to deny the BETA the advantage of ranged firepower. Their orders are given the topmost priority, such that it is common practice for the 666th to ignore allied distress calls that will result in deviation from their original mission, even if only for a short moment.

The 666th Squadron mostly operates MiG-21s, with their squadron commander Irisdena Bernhard piloting an MiG-21PF.

In the distant technological future, civilization has reached its ultimate Net-based form. Tsutomu goes out for some fresh air, after a hard day's work studying for a big test, when he runs into a guy fleeing from a pretty young lady. The pursued man is actually an interplanetary criminal on the run from a Federation agent called Birdy Cephon Altera. Caught in the midst of this chase, Tsutomu gets thrown by the man at Birdy, which kills Tsutomu. Fortunately for Tsutomu, there is a way to keep him alive, although it comes at the price of discarding his body. He ends up merged into Birdy's body.

Due to its popularity, the game is currently under review at Seiga Academy to see if it has a negative impact on the students. Consequently, this causes Itsuki to catch the attention of Rina Izumi, the perfectionist student council president who aims to prove that the game is not to blame.

To accomplish her objective, Rina recruits Itsuki as the student council vice president and tasks him with learning to play the game while keeping his grades up. Now obliged to report his daily findings of the game to Rina and analyze its merits, Itsuki carries the fate of Phantasy Star Online 2 in his hands.
