It's hard to take over the world, and the enigmatic Il Palazzo, head of the ACROSS organization, knows this, so he aims to start small by conquering the city of Fukuoka. Two young officers, the Excel and her partner Hyatt, are tasked with executing this plan, but standing in their way are the City Security workers, a group consisting of three (mostly) normal guys, a very severe girl, and some robots. Regardless of simplicity, Excel and Hyatt always manage to screw up their missions, which usually result in death and lots of destruction.

On her first date with the cutest boy in school, Ichigo is zapped by a mysterious ray that scrambles her DNA with that of the endangered Iriomote wildcat. The story revolves around Maya, the daughter of the former Headmaster of Waldstein Academy, and a time traveling agent Fumiaki Uchida. In the year 2012, the world had been invaded by aliens and time travelers were sent back to the year 1999 in order to find and destroy the Nostradamus Key, which Nostradamus Prophecy foretold as what would bring about the apocalypse. The series then turns to the year 1999, where Maya returns to the Academy with the intention of destroying the Academy by superseding her late father's position as the principal. Her plan was interrupted when she meets Fumiaki and learns of the forthcoming destruction. Despite being distrusting towards Fumiaki, they form a pact to look for the Nostradamus Key.

In order to find the Nostradamus Key, time agents were provided with specially created cell phones. When a user finds an object of interest, by thinking of destroying it and taking a photo, and if the resulting image is that of a peaceful world, then the subject is the Nostradamus Key. Conversely, if the subject is not the Nostradamus Key, then the photo displays destruction. By using the phone, Maya and Fumiaki investigates occult occurrences as they occur in the town.

The story takes place a little in the future. Guided by one particular song, young elementary school student Suzuhara Sorata, from the Heisei Era, is warped through a time skip to an unfamiliar place that looks much like the towns from the Meiji or Taishou period from his textbooks. In this world, he meets three young ladies and nine young men and joins them on a journey aboard the mysterious Norn ship, a giant globe that floats in midair.

The story revolves mainly around Apollo, a teenager rumored as the reincarnation of Apolonius, a fallen angel who fought against his own kind to protect mankind. Few believe it could be true, but the fact is that despite his untamed and reckless nature, he proved to be an invaluable asset in the battle against the Shadow Angels.

Many millennia ago, a meteor from space which threatened to destroy the world was stopped by Arceus who intervened to protect the world. While attempting to protect the world, Arceus was badly injured and Damos (ダモス) took care of it. As gratidude, Arceus promised to help make the desolate land of Michīna rich and prosperous so it gave Damos the Jewel of Life (命の宝玉).

Arceus let Damos borrow 16 parts of its body to create the Jewel of Life which were to be returned to it on a specific date. Arceus was betrayed when it was not returned and it vowed to judge humans when it awakens.

Many millennia after these events, Satoshi, Hikari and Takeshi arrive in the riverside town of Michīna (ミチーナ) which is surrounded by nature's beauty. They decide to go the ruins of Michīna which are at the summit of a large rock. There is a large and beautiful lake at its shores and Satoshi and friends are fascinated by the lake, but suddenly, waves begin to form in the lake and tornado of water begins to wreak havoc.

A descendant of Damos, a girl called Sheena, runs out from the ruins of Michīna. Sheena saw what was happening and she summoned Dialga and she says "Dialga, please!" and Dialga manages to stop the tornado.

Satoshi and his friends finally get to see the ruins and Kevin and Sheena tell the old legend of Michīna to Satoshi and his friends. Moments after they explain the legend, the fighting between Dialga, Palkia and Giratina becomes fierce and the ruins of Michīna are destroyed. Arceus is awoken...
