Mankind has moved into space. Thousands of people live on giant orbiting space colonies called "Sides." However, the Earth Government, which rules the colonies, is unjust and cruel. A group of revolutionaries build five robotic weapons called Gundams and plan to send them to Earth to begin their fight for independence. Piloted by five young men, these Gundams carry the colonists' hopes and dreams of freedom with them as they descend to Earth to begin Operation Meteor!

In the year 2027, the video game Phantasy Star Online 2 is all the rage at Seiga Academy. Every student is on board the fad—except for Itsuki Tachibana, a well-rounded student who doesn't play video games. Due to its popularity, the game is currently under review at Seiga Academy to see if it has a negative impact on the students. Consequently, this causes Itsuki to catch the attention of Rina Izumi, the perfectionist student council president who aims to prove that the game is not to blame.

To accomplish her objective, Rina recruits Itsuki as the student council vice president and tasks him with learning to play the game while keeping his grades up. Now obliged to report his daily findings of the game to Rina and analyze its merits, Itsuki carries the fate of Phantasy Star Online 2 in his hands.

His destiny, however, is drastically altered as he encounters the Federation Forces officer Kenneth Sleg and a mysterious young beauty named Gigi Andalucia.

3rd grader Takamachi Nanoha stumbled upon an injured talking ferret after hearing his telepathic cries for help. The ferret turned out to be Yuuno, an archeologist and mage from another world who had accidentally scattered the dangerous Jewel Seeds throughout Earth. Without the strength to collect the Jewel Seeds, Yuuno had resumed a ferret form and needed someone else to take on the task for him. He gave a red jewel to Nanoha explaining to her with this she could transform and use magic to combat the monsters that threatened them due to the Jewel Seeds. But the monsters are the least of their worries, as Yuuno and Nanoha are not the only ones out to collect the Jewel Seeds.

Based on the Phantasy Star Online 2 MMORPG published by SEGA. It covers the first three episodes of the original game and an original story. The game storyline follows members of a planetary exploration organization ARKS, based on the colony fleet Oracle that's searching for a habitable planet for its population. The members of ARKS defend Oracle and other planets from monsters called Darkers, which are under the control of the villainous Dark Falzes.
