Each locomotive was paired with a humanoid control module, so-called Raillord, that aided the train operator. However, many rail lines had been discontinued due to the rising popularity of 'aerocrafts,' a safe and convenient aerial mode of transport. As such, their accompanying railroads also went into a deep sleep.

Soutetsu had lost his entire family in a rail accident and was adopted into the Migita household, which runs a shochu brewery in the city of Ohitoyo. He returned to his hometown to save it from the potential water pollution that would occur if they accepted the proposal to build an aerocraft factory nearby. He woke up the Raillord Hachiroku by accident and became her owner. For different purposes, they agreed to help find her lost locomotive, with the help of his stepsister Hibiki, the town’s mayor and local railway chief, Paulette and others.

In 1864 Japan, a young woman named Chizuru Yukimura is searching for her missing father, Koudou, a doctor by trade whose work often takes him far from home. But with no word from him in months, Chizuru disguises herself as a man and heads to Kyoto in search of him. Attracting the attention of ronin, she tries to hide and ends up witnessing a horrifying sight: the ronin being brutally murdered by crazed white-haired men. In a startling turn of events, members of the Shinsengumi arrive to dispatch the creatures. But Chizuru's safety doesn't last long, as this group of men tie her up and take her back to their headquarters, unsure of whether to let her live or silence her permanently.

However, once she reveals the name of her father, the Shinsengumi decide to keep her safe, as they too have been searching for him. But Koudou is more connected to the Shinsengumi than they let on, and soon Chizuru finds herself embroiled in a conflict between the Shinsengumi and their enemies, as well as political tension in Kyoto.

The story takes place a little in the future. In this fun, light-hearted Special episode, Miya Tachibana attempts to figure out why her weird and slightly perverted older brother (Junichi) has such a friendly relationship with many of the girls in his school, yet can't manage to find himself a girlfriend. Fearing he might become a bum later in life and lose his job, she decides to stalk him to find out if there's more to him than what she sees at home.

The episode is titled "Imouto" (Sister) and is available only on Blu-Ray in Volume 13 of the Amagami SS anime series.
